This site is dedicated to furthering the understanding of Eurasian population histories with an emphasis on West and South Asian demography. I do this by presenting my own research findings.This site was established in 2017 and receives a high number of worldwide visitors with about 500,000 hits in 2018.
To facilitate my research, we utilize a multitude of bioinformatics software which we have extensive experience using. They include:
1- Our own Linux based proprietary software which was written using Bash Unix Shell, Awk, Python for processing VCF and PLINK format files, and RStudio,and Gnuplot for visualizing outputs;
2- The various Broad Institute GATK pipelines, the ATLAS pipeline, and BWA for processing DNA fragments from sequencers;
3- ADMIXTOOLS by Reich Lab: To formally analyze genomes for shared genetic drift, and for modelling samples based on ancestral components, (qpDstat, qpAdm, f3, etc);
4- BCFTOOLS & VCFTOOLS for processing VCF files;
5- PLINK: To prepare and process DNA data sets;
6- SHAPEIT & BEAGLE: For phasing, imputation and IBD analysis;
7- ADMIXTURE & PCA: For clustering individuals based on shared genetic drift.
